I mean, sure, Marle is descended from Ayla, but so should be the entire human race.
Even ignoring the super low global population of the world of Chrono Trigger and going by real world standards, with the amount of time separating their generations, Marle is about as closely related to Ayla as she is to the rest of humanity. Going by pure statistics, EVERYONE should be related to EVERYONE from that far back who survived long enough to produce offspring.
