Phoenix doesn't have the power to see Psyche-Locks within him, it's the Magatama he holds. So if Apollo has the Magatama, he can see them too.

And black Psyche-Locks are for secrets that the person doesn't even know about the secret they're hiding. Red Psyche-Locks are for those who know what they're hiding and are intentionally trying to hide it.
