Because of the anime, which introduced chikoritas to be quite femme.

Because I guy walking around with a cutesy looking plant pokemon like Chikorita would be lame. Bulbasaur, Treeko, and Turtwig all look pretty cool, but Chikorita had these huge eyes and a smiling face all the time, with a little leaf that looked like a pony tail almost. It just wouldn't be cool to stick Silver or Gold with it, and give Crystal/Soul the Cyndaquil or Todadile. Besides, Todadile seems intimidating and dangerous, screaming Silver, and Cyndaquil just looks peaceful and evolves into a strong, overwhelming pokemon, screaming Gold. Chikorita just fits the female character.

It's not only because of the manga but because the pokemon compliment the trainers. It's really hard to see anyone but Silver use a ferocious Feraligator, no?
