If you played 'The Wind Waker'; Link saves Zelda in the form of Tetra. Aryll who is Link's little sister is kidnapped, & rescued by Link.
In the 'Ocarina of time' Link is a Kokiri Who sneaks into Zelda's Garden, where she recruits him to protect the Ocarina.
Each game has it's own different version of Zelda; There is no incarnation of Link & Zelda that are brother & Sister.

In A Link to the Past, Link's uncle's last words are "Zelda... is... your..." and doesn't finish (in classic Zelda fashion. The vagueness is always deliberate.) But a lot of people think he was going to say "sister," basically because... well, nothing else anyone's ever thought of to plug in makes much sense.
