Actually the age of consent varies from prefecture to prefecture.
13 is still considered the legal age of consent in Japan, but it's usually higher and you can still be charged with statutory rape if the courts deem it necessary on moral grounds.

The legal age of consent is actually less than 18 in a lot of areas, but many require that all participants be of similar age if less than an "adult." So if the minimum is 14 or whatever, then only 14-17/20 can be "consented" with, until "full adulthood" at 18/21 (or whatever).

Yes the age listed in the original law is 13 but this superceded by other laws in every prefecture - and only applies for similarly young guys - if you are over 18 and had sex with a younger girl you'd go straight to prison.
Obviously if like the guy was 18 / 19 and the girl 16 / 17 it can be ok - a lot of countries have an exception for closely aged sex across the legal age divide - i think it's called the cinderella rule or something?
But if you are an adult guy - nope - in Japan you can't go have sev with a 14 year old girl legally - in any province.
Btw here in UK the legal age is 16 - so 2 year younger than Japan - it's odd they have this rep and we don't lol.
