I think this may be a running gag. There was an old Ninian picture that had an outstretched hand that would be perfect for a Pokeball, so one was edited in and the image circulated. And since Aqua is the new Ninian, in terms of role... well... yeah.

@Anon1643: I think it mostly stems from the trailers showing her being chokeslammed by DragonDeer Kamui. The joke arose that she was a Pokemon Trainer that didn't have enough badges to control her Xerneas/Dialga/Arceus hybrid.
