Isn't that the Haunter from The Electric Tale of Pikachu?
For those who don't know, there was a Pokemon manga besides the Pokemon Special series. The one that was heavily reedited in its english localization cuz its female characters were way too sexy.

In this series, there was a huge Haunter (likely LV100) that was revered as a god, and it was terrorizing Saffron City and the route heading to Levender Town, stealing the souls of people and Pokemon. It even stole Sabrina's soul!
So Ash and Brock went to its tomb in Lavender Town to catch it and free Sabrina's soul by using some humongous pokeball, which failed, but caused it weaken due the stress of breaking free. Ash then used an ultra ball (hyper in the manga), which almost worked, but the Haunter committed suicide by using Self-Destruct (how does it know that?!?).
The tomb comes crashing down and the freed Sabrina teleports them out of the tomb. She then says that the Haunter liked being treated as a god, and would rather die (again??) than being caught by a human.
