If you look at the concept art for Bayo 1 (which released 2009) Jeanne did indeed have a flat chest, it's just that for whatever reason when her model was made they decided to make her more well endowed.
When the Wii U port was made, they decided to make her chest smaller in order to be more accurate to the original concept art and so that her redesign in Bayo 2 would be more accurate as well.
