Nintendo is written on Yuyuko's headpiece in the third panel, could that be a subtle reference to Colonel Aki's recent work?

Nope, it's just an in-joke/running gag. Since the little swirly thing on Yuyuko's hat/triangular "ghost" headpiece famously resembles the Dreamcast logo, Setz likes to replace it with other Sega-related icons or phrases. (Why "Nintendo" this time? Who knows, maybe Yuyuko's finally decided to switch sides?)

Speaking of gags, check out the box of "corn" behind Youmu in panel 1. Setz's 4koma are full of little Easter eggs like that.
