Besides being my favorite game I think Twilight Princess had the best romance in LoZ, it wasn't very subtly hinted at like the older games and it wasn't forced like it seemed in skyward sword. In SS it did the typical gaming this of just placing people with you and going "This is your girlfriend! you love her!" before she gets kidnapped for the 50th time. In TP you have the whole game to get attached to your partner who you arn't even sure is good in the beginning. Then at the end when her true form is revealed and she leaves, that's when the feels come. Just from body language you can tell Link and Midna cared for each other.

The thing is, I never cared about Midna. She was always just a snarky little imp until she wasn't, then she was just sort of there to use the twisted shadows.

The fact that she started out as "a snarky little imp" is kind of the beauty of it, anon2, because it's indicative of how their relationship evolved.
They start as reluctant allies, but Link's kind heart and selflessness gradually break down her defenses, until she begins to allows herself to be vulnerable in front of him at certain points (I love the scene at the start of Gerudo Mesa, for example). And as anon1 stated, it's clear that some kind of bond developes between them.
I like other helper/guide characters too, but whether you like her or not, I think Midna's growth as a character makes her one of the most interesting of Link's partner characters.
