Uhh... Shinki is only the Goddess of Makai... That is, the Goddess of a version of Hell.
Gensokyo was created by being split off from reality by the Grand Hakurei Barrier by Hakurei Reimu's ancestor... and then later was modified by Yukari.
In all reality, Gensokyo is just a giant damn Youkai preserve.
