Correct me if I'm wrong, but didn't Zorc get some fraction sealed away in the Puzzle as well? Could have been aspects of that evil that influenced the early Yami, and it was only later after showing up often enough and being influenced by Yugi that he began to return toward his normal self.

He changed because of Pegasus. In the manga, he's still a dick through Duelist Kingdom (which is why he Penalty Games Fake Kaiba and PaniK), but once he defeats Pegasus and learns more of the backstory of the game and the items, Pegasus says something like "surely you've felt it...the evil mind contained in the Millennium Items".

Scared that he is a sealed ancient evil, Yami doesn't Penalty Game Pegasus, and never uses those powers again.
