There are several pokemon mangas, each with different storylines. There's even one where james has a son with jessie at the end.

@ Anon 4: In the Pokemon Special, after they defeated the ice gym old dude by uniting strength from all three generation of pokedex holders, Misty called Red and cried over the phone with Red blushing on the other side. Everyone saw it, and Gold joked about it. Even though Yellow could also be with Red, I felt that scene kind of set the Red x Misty relationship.
