I'm not too familiar with the series, but does she even have nips? For devices that are supposed to do things other than be fucked constantly (I think these would give a new meaning to "touch-based interface"), is she complete with all lady-parts? Or did Hideki have to insert his own line of upgrades into her expandable bays for extra compatibility?

Just imagine the modding community once they got their hands on that. If they ever got around to it, I mean.

She was designed to be as close to being a human as possible, so yes, she has nipples by default and an actual "pussy".
Actually, he wouldn't turn her off and on either by doing what he's doing.
The reason she turns on to begin in the start of the show is because her self-defence system kicks in when he touches her down there. It's explained later in the show too. It doesn't go all homicidal because she was just brought back online and her systems weren't functioning properly at the time. Plus most of her data was whipped as explained in the beginning of the show as well.
Her data was in the trash on a disk that Hideki never finds when he finds her.
